This article assumes the decision is already made: you are going to Bali, and you are going to Komodo. What is left is the order of the two halves and the size of the gaps between them. Get those right and the trip runs on rails. Get them wrong and you spend your first sea day recovering from a 3 a.m. transfer, or you miss the departure altogether because one domestic flight slipped by four hours.
The charter date is the fixed point of the whole trip
A Bali villa can usually be moved by a day. A private charter cannot. Riley Phinisi, a 29 m Buginese schooner based in Labuan Bajo, takes a maximum of ten guests across four ensuite cabins and runs as a whole-boat charter, so the calendar is binary: your dates are open, or another party has them.
There is a second reason the date will not bend. The main engine is a Mitsubishi 6D16 and cruising speed is 6–9 knots, so the route is paced by real sailing legs between anchorages — Padar, Pink Beach, the ranger stations on Komodo and Rinca, Manta Point, Taka Makassar and the flying-fox anchorage at Kalong. Pushing departure back half a day does not shift everything else neatly along; it deletes an anchorage.
So the booking order for a komodo and bali trip combined itinerary is: confirm charter dates in writing, then long-haul flights, then the Denpasar–Labuan Bajo flights, then Bali accommodation last, because hotels and villas are the most flexible link in the chain.

Why Bali belongs at the front
Long-haul flights into Denpasar tend to land at unfriendly hours, and the connection to Flores leaves early. Stacking those two back to back means boarding a boat on no sleep, in the one part of the trip where you cannot simply go back to your room and skip a morning — the tender leaves when the tender leaves.
The stronger argument is structural: put the slack in front of the fixed asset. Two or three nights in south Bali absorbs a cancelled inbound flight, a delayed bag, or a forgotten reef-safe sunscreen run, and none of it touches the charter.
What the days after the charter are for
The post-boat days are not a buffer for the charter — they are a buffer for your flight home. Long-haul departures from Denpasar often leave late at night or before dawn, and a delayed afternoon flight from Labuan Bajo should never be the thing standing between you and an intercontinental seat. One or two nights covers it. If anyone in the party scuba dives during the trip, standard practice is a surface interval of 18–24 hours before flying, which settles the question on its own.

Where to base yourself on each side
The two Bali halves are not interchangeable, and the reason is driving time. Before the boat, stay south and close to the airport. Ubud, the north coast and the far east all put a long, unpredictable road transfer between your bed and an early domestic departure — exactly the risk you added buffer nights to remove.
After the charter, the pressure is off and the inland and eastern options make more sense. Keep the very last night back in the south so the final morning is a short drive rather than a three-hour gamble.
What sequencing does to the budget
The charter is billed by the night: USD 3,350 per night for 2026 departures and USD 3,800 per night for 2027, for the whole vessel and up to ten guests. Current figures are on the charter pricing page. A Bali night costs a small fraction of that, which produces a clear rule — never shorten the boat to fund land days. Two other line items move with your dates. Komodo National Park entry fees and permits are charged by the park and vary by day of the week, so a departure that straddles a weekend is not priced identically to a mid-week one; confirm what the nightly rate covers and what the park charges separately. Frequently asked questions
Should Bali come before or after the Komodo charter?
Both, if the trip length allows. Two or three nights before gives you a buffer against flight disruption and jet lag ahead of a departure that will not wait. One or two nights after protects your international flight. If you can only pick one side, put Bali first — protecting the fixed charter date matters more than protecting your flight home.
How many days should sit between landing in Bali and boarding the boat?
Three nights is comfortable: two in south Bali and one in Labuan Bajo. Two nights works if your inbound flight lands in the morning. Anything less removes the margin entirely, and the charter departs on schedule whether or not your connection did.
Can we fly straight from our international arrival to Labuan Bajo the same day?
It is possible when the timings line up, but it puts your entire charter on a single connection with no recovery room. Nonstop Denpasar–Labuan Bajo departures are concentrated in the morning, so a missed flight often means the next useful option is a day later. Build in one overnight at minimum.
How long after the charter before we fly home?
Plan on disembarking in the morning, flying to Denpasar the same afternoon, then one or two Bali nights before your long-haul departure. That covers domestic delays and the 18–24 hour surface interval recommended before flying if anyone in the party has been diving.
Does the season change the order?
It changes the risk, not the sequence. In wetter months, flight disruption and sea conditions are both more variable, which is an argument for a larger pre-charter buffer rather than a different structure. The charter date still anchors everything; you simply widen the gaps around it.
